Slash him up with the sword. You can cartwheel him as well, but it's tricky, and it only takes his stun meter, not his life meter. His missiles are really easy to dodge, just keep running. Also, use the body armour if you have it, but when your health gets to orange, switch to rations. If he's blocking, whack him with a cartwheel and then start slicing and dicing like Master Splinter on Masterchef.
